Easiest way to upload files is via SFTP server
Use some software such as Filezilla to connect. Username: root ; pasword: <whatever you set in the WebUI prior to boot>
As for where you put the files in the mono appliance, it states on the appliance page (http://www.turnkeylinux.org/asp-net-apache) that it's /var/www (as is the standard in Debian Apache setup...)
