I understand the reason behind only backing up "safe" locations using the automated tools, but in my development system I have my own folder structure off the / that I like to maintain and manage.  There are no packages that are installed in this location only web files (php, html/etc...).

I know I can place them in the /var/www but is there any issue with overriding the defaults and having it backup /whateverfolder?

By the sounds of it, it should not be an issue at all to permanently add that location to your backups (as you say, it only contains files that shouldn't upset anything and nothing will be affect by package installation etc).
