TBH, I don't quite understand what the issue is? Do you mean that when you restore a backup, the Apache service doesn't work? Or that your Moddle site crashes and won't restart with Apache?
Also, please note which version of TurnKey you are using. It's probably useful to also note which Debian version (perhaps you've run a Debian upgrade). Please also note any other modifications you've made since install (I don't need explicit details, just a general overview). If you're not sure about versions, please run:
turnkey-version
lsb_release -cr
